Affinity increases their stats by a small amount. Once they get to 100 Affinity you can give them a promise ring and make then bonded, that'll increase all their stats.

So ships you use a lot will get higher affinity.

Well I have been using Gridly a lot but her affinity is still pretty low

Make sure your Gridley has a good mood. If you use them a lot their mood goes down and if it gets too low they'll loose affinity.
Oh, using a ship as your secretary also increases affinity.
Gaining affinity is a pretty slow process altogether though. Took me around 2 months to get Javelin to 100 affinity, and she's the ship I use the most.
