I named my Zigzagoon in Emerald version Ziggy. It evolved though so it makes less sense...
I also named my Totodile Chomps. He likes cake (LIES!!!).

I once name my totodile on the old Gold version Hard Head. He like digging and I alwas imagen a hard hat popping on his head before he started digging.

A Skarmory named Skurai, a Gyarados named Kisame, a Metagross named Zephyr and a Sharpedo named Squalo.
I named my D/P final team, but the ones I don't really use, I just keep their names normal.

Luxray-Beast (Base 120 attack stat, add 31 IV in attack, Naughty nature, and I EV trained on all sorts of weak Pokemon. [I checked EVs for Pokemons around Sinnoh] So that pretty much sums up his name, right?)

Saul, the Nidoking. Double meaning here. The first is a reference to Saul Tigh from the new Battlestar Galactica. The second meaning references the first King of Israel, King Saul. Get it, Nidoking/King Saul? Yeah, I'm clever 
Tiamat, the Salamence. I've always like the name Tiamat for a dragon, named after the Babylonian dragon goddess of creation.
Kenix, the Torterra. Not much to say with this one, I just thought it fit.
Melusine, the Lapras. Named after a feminine spirit of fresh waters in sacred springs and rivers in European folklore.
Gabriel, the Zangoose. A friend of mine had a ferret named Gabriel, so I opted for that name when I saw that Zangoose's species name was the Ferret Cat Pokemon.
Eris, the Froslass. I believe I named her after one of the coldest bodies in the solar system.
I also have a Charizard I've had on my team since FireRed that I just recently retired. His name is Ronson, named after Ronson lighters.

my pokemon are named in a dark way, because my team is my depiction of what a character in the MAR manga series named Peta would have if he was in the pokemon series

In Sapphire Version,I named my Wailord "TIE Bomber",My Kyogre "LA SAP HU"(In Foochow means Gross Fish),My Ninetales "Mango Fire",My Shedinja "Hit Me!!",My Rayquaza has a retarded name"FlyingDick" and my Metagross " BLOW ME UP" cuz it has explosion.
