That doesn't have anything to do with getting your chakra again. Normally it takes hours of resting unless you have something like curse mark and stuff like that.

And that’s another reason why canon doesn’t make sense, second: Emil shouldn’t really have all his chakra gone because of large body and many years of training to even be a Anbu, he should have built up chakra in him.

Kakashi has a limit on the amount of chakra he has because he's not like Naruto, an Uzumaki and Jinchuriki. However he trained to push his chakra reserves TO that limit. This doesn't mean his recharging time is different.
