Alright, so I think I've added every Pokemon in existence (Stage 1 forms) to the biomes lists. Feel free to check it over and if you see any Pokemon that I've missed then bring it up.

Anyway, I'm gonna be thrusting myself into this to control a single Gym Leader. I got le acceptance.

That last idea sounds pretty neat, and the side-quest is worth working on. I'll see if I can come up with somethingSo I went ahead and made a very rough proto-map for the entire region.
It only contains the towns so far, as well as where I think the other gyms would fall, and maybe some quirks for them. This is a Proto-map though, so comments, criticism, and changes are welcomed.
Notably, I think we might need to expand the region's size to accommodate more cities because it kinda feels cramped to me. Also, making the entire northern region Ice-bound was probably not a good idea in hindsight.

Electric Gym City:
Habitat: Urban/Freshwater/Plains
Situated between the largest body of Freshwater and the Plains, runs on Hydro and Wind electricity.
Ground Gym City:
Habitat: Mountains/Caves/Swamp/Freshwater
The high mountains trap all rainfall leaving the land wet & marshy. Its already rugged terrain accommodates swamps, caves, and underground water reservoirs.
Mountains Blocking Rainfall also creates a desert on the other end.
Dragon Gym City: (Suggested 7th Gym)
Habitat: Mountains/Caves/Volcanos/Heated Areas
An extreme environment for the most extreme types. Even arriving is a challenge that tests the bond between trainer and Pokemon.
Ice Gym City:
Habitat: Plains/Forest (Northern Regional Variants Available)
Protected by perpetual winter and snowstorms, the unforgiving cold will be your greatest challenge.
Poison Gym (T.O.X City)
Habitat: Swamp
Centered in a Poison lake, a marshy City surrounded by a dense smog from the heavily industrialized development of potions, leaving most citizens wearing gas masks.
Ghost Gym:
Habitat: Forest (Deathly Hallows)
The Final Challenge, a lone, haunting island to the region's extreme south. Many trainers who fall here are never heard from again. Some suspect they roam the island as ghost type pokemon.
There's a side-quest to be had, maybe a highly dangerous set of ruins which overconfident trainers don't return from.
We'd still need some smaller towns for Contest Halls (unless we double-up), and non-gym towns, so the positions of the Towns will probably be shifted around regardless. This map is just a skeleton I came up with.
Also, we'll need space for the Pokemon League.
Building on the battle boat idea, the Pokemon League could be an island in the middle of the Lake central to the region. Once you get to the region you take on the Elite 4 and champion. My idea was that the Flying Elite 4 would be first, and then she'd relay that the rest of the Pokemon League is beneath the island, and trainers would need to use their Pokemon to Dive/Travel throughout the subterranean league.

I figured the Haunted island and Mystery would be right up your ally lol. I was planning to dump it on you anyways xDAha you worked a bit on this. Nice job! The most elaborate and accurate map yet. Everything looks good for me. Though I do like the touch with the haunted island, fits Shen’s character lol

I actually got the idea from a hack version of Ruby, Ruby Destiny Reign of Legends, where the Pokemon League is actually in the second town, but you have to surf and then use waterfall to get onto a high-rise island.

If you think that’s necessary then go ahead, you’ve built the majority of the region after all so manipulating a little land mass shouldn’t be an issue. Yea, there was supposed to be a number of break towns.Wasn’t there supposed to be a Ranger centric town? Should place that somewhere too, probably a break town where our characters can take a break from Gyms/Contest.

Most definitely, a minor mix of both. I was thinking of a Snowy-Contest Hall, but I also intend to fill the space with some environments. Ice Mountains, Caves, Lakes, etc. So that there'll be available areas for all the Pokemon in the Biomes. E.g.
