Yeah, in canon the Uchiha are widely known to be better than the Hyūga. But like you just said, in this AU, Kyuu is having the Hyūga shit on every other clan. (Maybe not the Yuki tho)
I'm sorry, which clan has the Hyūga shit on? I mean, I've never even had the clan as a whole fight or even be as pompous and arrogant as they were in canon since I focused more on noble pride. The only thing I've changed about them is their internal structure, and it's not really a leap from where they were in canon but rather where they should've been the whole time given the almost feudalistic structure of the world. Most clans should be somewhere near that organized, because they've been a nation-state for who knows how many years before the concept of ninja villages started, and ninja villages have been around for almost 100 years already (20 years between each war, so 1st Shinobi war - 4th Shinobi war = 80 years, and we don't know how much time passed before the first war broke out. Maybe 2-5 years?)
If you've been one of the most influential clans in an area and you have one house to your name (e.g. how the Nara clan is shown in canon where they only have one house) then you've definitely been doing something wrong.
Oh believe me, I have no love for the direction the Yuki & Hyuga go in in this story. Even if I respect the passion kyuu and Shen put behind their creations, I fear they'll become what I hate about the Uchiha Clan and more.
I'd agree with Shen on this one. They haven't gotten any stronger by virtue of power, but rather they've only become more organized, and pompous on the Yuki's side. It does make sense though because almost a century of being a major influential force would cause that level of pride to seem into the bones of its members.
The Yuki clan simply acts as the more ostentatious noble clan, but it's not that uncommon in history. Especially in the east where Nobility counter for more and you could get executed for looking at a noble the wrong way.

Also, only a part agreed with him, I’d say 1/3 or so. And he did take a blow at Mei, that was intentional. And he does in all fairness have her outnumbered there with the honor guard and himself, so she can’t exactly attack him or anything in retaliation.
